It definitely sounds like the glitched out networks issue. Perhaps the ghost fences weren't connected where it seemed. Sometimes finding where they actually are can be a right pain!
With Move It's marquee tool set it to just nodes and segments, and then expand the menu to deselect different network types. You want only fences on there. Then zoom out as far as you can and select large areas of your city, use Move It to delete the selected fences and see if your ghost fences disappear. If not, undo the delete and move on to a new area.
If they do disappear, undo and look through everything selected to find something that looks out of place. Might be a node in the middle of nowhere, might be fences ending weirdly. If you don't spot something out of place, repeat the selecting/delete in a smaller area until you find the ghost fences.
