I've accumulated over 20,000 atoms by doing challenges. I understand that they can't be transferred to Steam, but assumed that if I started playing on Steam, I could always go back and launch on Bethesda net to buy stuff with those atoms. Now I noticed in Bethesda's "Fallout 76 - Special Steam Offers" post that they say "We recommend spending your Atoms prior to switching launchers". So am I going to lose my Atoms if I link to Steam and launch from there, or will I still be able to also launch from Bethesda net and spend my Atoms in the future?

You won't lose the atoms on Bethesda.net, they just will not show on Steam. Atomic shop purchases carry over, however, so you'll just have to spend your atoms on bethesda.net launcher rather than on Steam.

The atoms you unlock in-game will be specific to the platform you are playing on. So if you do a challenge and unlock 20 atoms while playing on Steam, those atoms will stay on Steam.
