It's a problematic design. It flies in the face of having a 100% destructible world, and it creates multiple classes of exploits, which I don't want to detail here.

I've written at length about how I would implement traders instead. In short, a trader would be based out of a food truck instead of a big stationary compound. The truck appears on a random road in the morning, and disappears at night. No warping or invulnerability needed. If destroyed, it's gone until the next day.

Anyway, I've never experienced warping that put me above the ground instead of on the ground. I'd be curious to know if you'd been digging or building in the area right next to the trader POI, so that the original ground level changed.
