When connecting underground train stations, first build a little section of track out from the station before connecting it further. Train stations aren't designed to be underground, so the tracks get a little more fiddly and don't always behave as they should. I find that small sections of tracks help keep them underground.

It might also be worth unsubscribing Extra Train Station Tracks, letting Steam remove the files, and then subscribe to it again. That mod also needed an update after the Sunset Harbor patch, so perhaps your files haven't updated properly.

And definitely make sure you don't have any of the old broken road anarchy mods. All of these are broken:

Fine Road Anarchy (not version 2)
Fine Road Tool (not version 2)
Road Anarchy
Road Anarchy 2
Advanced Road Anarchy
Sharp Junction Angles

You can't. You need to shut down the game, unsubscribe the mod, let Steam remove the files, and then restart the game.

Err,... Fine Road Anarchy has an On/Off keybind in Ctrl + A. Anyway you can see it under the mod's settings in the game's options menu.

That doesn't matter if you have a bugged version of the mod though. It messes with a flag on the station tracks.

Hmm, and you tried unsubscribing/resubscribing Extra Train Station Tracks as well? Try deleting the station from your city and placing it again. Perhaps the building got a bit buggy when placed causing this to happen.
