The game has what's typically called "unbunching" to space out any public transport vehicles. It does this at every stop, which is why you might see a bus sit at a stop longer than it takes for passengers to get on and off. It does take a while for the whole line to be spaced out, and traffic can mess it up again, if vehicles get stuck in red lights or busy intersections.
Improved Public Transport 2 also has unbunching, which if I remember correctly is more agressive than the game's own unbunching. So if you'd like, you can always give the mod a try and see if it gives a better result.
It might also be worth looking at traffic in your city and work on any areas that are congested, so that vehicles stay somewhat unbunched between stops.
