To where will they pump that water to? please explain how this works for if nothing is connect to them they wont pump.

They pump it nowhere, it just sorta disappears. :P If you feel that's a little too unrealistic, you can add a clean sewage outlet to them. Then they will suck up dirty water, clean it and spit out almost clean water, which will then get sucked in and cleaned again.

If you have Green Cities, you can also use the floating garbage collectors to clean up the water. It takes some time and you might need to move them around a bit to get it all, but it's another option.

Maybe a little around the pump, but the game as a setting for the sea level, which won't be affected.
