I've been through a lot of confusion and thinking I bricked my accounts, but after a lot of clarification, I've been told why and how.

TL;DR: Beta of Jagex launcher isn't a Jagex account, Jagex account requires manual login with email and password, you have to import characters all over again.

To start with, the Jagex Launcher isn't initially a Jagex Account, it began with a beta to test the idea of holding your characters with an easy login method. When you get prompted to merge to a Jagex Account, it doesn't reflect on to this launcher data. It would've been convenient to import all your characters simultaneously, but it only does the one character account you had chosen to merge with.

The Jagex Launcher (before it uses a Jagex Account) also uses a token to auto-log you into it, and the way to log out is to click "manage accounts" and then press the button to log out of all accounts. This is the only way to actually log out of the launcher itself, but it's also a step to log out all active login tokens for the character accounts. Fun fact, if you're logged in to a Jagex Account on the launcher, it has an actual log-out button in the name.

So this means you have to log out of the Jagex Launcher after having merged to a Jagex Account, then log back in to the Jagex Account. You may have initially used the Jagex Launcher to link your accounts, but guess what? Do it again! All one by one.

And now a potential softwaregore thing: Do NOT use a "social button" to login (google, steam, etc). You have to manually login via your email and password, and authentication method.

Here's a quote from ticket from my quest of confusion:

"With regards to Picture 2, you followed the instructions to log out of the launcher, but it then appears that you have logged back in using a third-party social network link attached to NirynaHanaki. When you upgrade characters, the social network links stay attached at a character level, not a Jagex account level. To log into a Jagex account, you must manually type in the login credentials. I know this seems like a very technical distinction, but it matters nonetheless - these links are usually kept to allow for easy one-click log ins to specific characters on mobiles or tablets. So after using the social network link, you're now logged into the launcher only as one character (again, if you look in the top right of the launcher, it does not show the Jagex account name, so you're not logged into your Jagex account)."

I made the character using google, and I'm using google mail. So instead of the convenience of using google with a quick button (since it's actually google play) I have to manually login to my google using email instead. I had assumed that the two would be the same, but I was wrong.

When I first merged, I was on the website with my new Jagex Account and I imported characters, relaunched the Jagex launcher and saw that the ones I had imported vanished from the Jagex Launcher which made me think something went wrong - but I wasn't actually on my Jagex Account. After knowing it wasn't my Jagex Account later I logged out then logged in via the google play button, I saw only one character and panicked since the website initially showed I imported multiple characters in it.

And finally, to know you're actually on a Jagex Account via the launcher, it shows Name#0000 to the right of Settings. If there's just settings and no name, it's just the Jagex launcher without the Jagex account.

This is a PSA for anyone who's having similar confusion as I did.
