[2020] Game Data Wiped on Updates

Saved files are in a totally different folder than the installation files. So if you don't delete Documents/My Games/They are billions/Saves you should have not to suffer any kind of issue. Installations and updates don't modify the saves folder. So probably your problem is related to STEAM cloud. Check the options of this tool and be sure that it's working fine.
