[2023] Will I lose my controls on pc if I make new controls on steam deck?

Controls are saved on local machine (your PC). They are not stored on server.
Before you start to edit them, it's always best to save them to file (there is an option in control menu).

Thanks for the help! Also I will take the chance to shoot another quick question if you don't mind, I have some replays saved where I did some cool stuff, but now I can't play them because it says there they are from a previous version of the game, is there a way I can watch those replays?

You can try and search for them here: https://warthunder.com/en/tournament/replay
But if they are old, I doubt you will find them.
Replays are connected to game version, any bigger change in code makes them obsolete (due to fact, that replay do not record your gameplay per se, like on video, but record everything what's going on in battle (as code)).
