In my experience this most often happens because something is blocking Apex Legends from editing the file where it stores your in-game settings. In a lot of cases it's security software that is blocking the changes.
If you haven't already, be sure to double-check and make sure you have an exception for Apex Legends in your security programs. If that doesn't help, try setting up a Clean Boot to see if the settings changes will stick afterward. That may help narrow down what's blocking Apex Legends from accessing the config file.
