All you need to do is allow for a hot key to be pressed during a cutscene (wether it be FMV or animated props), and check if there's another cutscene and skip that too (maybe), and run the necessary function(s). Rather I'd have the next one play and allow the player to skip that one too. This can be done in separate threads. It's been done for other games.
Some parts of the game code have been made at the beginning and have design flaws that cannot be changed at this point of the development without breaking everything so we don't want to take the risk it's not as simple as you say.
