To put it simply, buying basegame + Odyssey from my brother's Steam account is actually cheaper for me than buying Odyssey on the account I already have basegame on. If I buy the game and dlc on my brother's Steam and relink my Frontier account to it, will my progress from the first account transfer?

If you unlink your frontier account from the current steam account and then relink to your brother's steam account, you will have all your progress as they are bound to the frontier account.
