A good amount of Foundations rares are reprints of rares already available on Arena. I assumed that, since they're technically different printings, these cards wouldn't have duplicate protection; so, for example, I have 4 copies of Phyrexian Arena, but I can still open it from Foundations packs until I get 4 copies of that printing.
But I've seen people say that this is not how it works? So in the above example, I'm never going to open a Phyrexian Arena from Foundations packs?

Can anyone tell me for sure how it's going to work? If there is duplicate protection, it might actually be better to not draft the set and just buy boosters for once.

This is correct. Duplicate protection works by name since WOE. (You'll find things saying it works by art; that was the old system.)

It applies to Rare and Mythic cards evenly, so if you have 4 Thousand-Year Storm (at M) from GRN, you won't pull any from FDN packs (until you have all of the other FDN rares in packs)

You make a really good point there. I don't have an ETA, but I agree it's valuable.
In lieu of an ETA, I will offer trivia: This broke when we stopped putting a maximum collector number on cards, because that's how the old system worked
