Thanks I have found them due to the help of a fellow commander in this thread.
While getting back into the game I also noticed that a lot of my engendering materials seems to be missing. Is there any possibility that this happened?
There should be no way that you simply "lose" materials. It could be that you spent them and didn't remember, or you used them for something else, lots of different possible reasons! :)

Cross-progression between all platforms is coming during Y7. You can find more details on how it's going to work and what's included at this article here. As long as you use the same Ubisoft account you should be set for when this arrives. Hope this helps!
Exactly, it checks when you're starting the order. For example, you have a BU4 that needs to be upgraded to Carpentry Basic Upgrade. You put the BU4 into Carpentry table, start the Carpentry upgrade, put labor in it, and then you can take the upgrade out of the machine, and put it into the order to be upgraded. The order will still take the reduced time for it to craft the item, even though you took it out :D
This only applies as long as it was a single order. If you have queued orders, the module will be checked for every crafted item in the queue again, e.g. only the first crafted item will have the benefit, if you take the module out.

You'll still need to unlock the different skills via your mastery level. Before certain skills were only selectable on higher tier weapons which was changed to T4.
