That is what is generally referered to as a 2nd load, which breaks a lot of mods. It's simply something you have to avoid when using workshop content. When loading a 2nd time, everything is loaded "on top" of the first load, which is as messy as it sounds. So always restart the game after having loaded once.

This is because it's "unloading" the game and updating a few settings files as the game shuts down. You can use the Instant Return to Desktop mod to speed up the process. :)

Instant Return To Desktop or manually ending the process is the fastest way to quit the game. Just make sure the saving process has finished! Which is only AFTER "packaging" has disappeared in the top right corner.
