What about the loss of amulet of salamancy upon death?
This has been fixed internally but didn't make it to today's release in time. We're looking to have this change in game in the near future.
Anyone knows if you can get a skilling pet from these activities?
Yes, all the skilling methods we've added in this update have skillpet, strange/golden rock and (if on Anachronia) Roar of Osseous:

Is the chance of getting the firemaking skill pet (Bernie) from incubating/boiling eggs and burning fertilizer tick-based like normal? If so, that would be unfortunate since much of the time spent on these training methods isn't spent actively performing the firemaking actions.
All the above methods are currently XP-based.
I've always wanted the fletching pet and finally there is a skilling method where I don't mind grinding for it.
Ditto! It's one of the few skilling pets I have left.
Between this and Dream of Iaia, it's a good time to be a skilling pet hunter.

Not live yet (and may not make it into Monday's build) but soon(tm) the above'll also trigger Yak Track Kill & Skill tasks and invention skilling tool XP for the relevant skill.

Not an update I worked on, but I recalling hearing somewhere that it's the case.
(Certainly I'm focusing on the resources associated with my remaining skilling pets, so I hope so!)
Does this mean that the crystal tinderbox will also work for the seggregation and eggsperimentation activities? Or only igniting the arrow tips?

All of the Firemaking methods listed above will work with the augmented crystal tinderbox, and that's in Monday's patch notes. So:
I should note, though, that "working" in this case means only adding item, and the tinderbox's XP bonuses (eg Wise). It appears that all other tinderbox perks are related to manipulating woodcutting logs (eg Pyromaniac) so wouldn't count, or things that would disproportionately skew the balancing if we allowed them (Rapid).
I also made crystal knife's effect apply when cutting zygomites, but that's awaiting testing so will have to wait at least a week for that.
