Are you sure that he wasn't damaged before the Damage Immunity was applied?

There are some effects that come into play in this mission. Separatist Loyalty, for example, let them recover 50% of their max health and protection + they gain 15% of the max health of a defeated ally which makes it look like they lost health but instead they've gained max health.
