In the Invaded Bank Headquarters mission, I have had Rogue Encounters in the room where the Hyena's are holding President Ellis captive (in the non-invaded mission) where the Rogue Agents never spawn and you are unable to continue; the door to the next area cannot be opened.
I have tried Fast Travellling back to the mission to restart the encounter and once out of the three times this has happened, the Rogue Agents did spawn. It did take me Fast Travelling several times before it worked though.
This has happened only since TU12.
