I haven't had a supply crate conflict for the interact, but I have this problem with crafting materials next to a door and have it semi-regularly when the end-of-mission summary option appears.

If I have the door problem, I angle my character so that the crafting material isn't between my character and the door (the material's off to one side) so I'm closer to the door than the material.... then the door becomes "interact" option available.

I'm standing with loot on the ground and the end-of-mission prompt becomes available, the end-of-mission prompt states that I cannot interact with it. So I remove the loot from the ground and the summary prompt becomes available.
