The other clan buildings will still be around.
A new Clan Building will come available that is Supership related. Can't recall the update it releases off the top of my head, atm.
Standard Ship XP bonuses will not spill over to the other resource types. We are working on a web article which should provide more specific information on the Econ/Camo Separation which will include Clan Buildings.
