I pre-clear some POIs just because I know where the goodies or books or whatever I'm looking for may be since I've been playing for quite awhile. Doing it the way you are doing it is perfectly acceptable and you shouldn't worry over it. Do what you want to do.

I like building my own bases and, in some games, I use a POI. Both ways are equally fun, but don't hobble yourself from your own fun thinking that a POI may be reset. Even in servers with multiple people, that POI will NEVER reset or even be awarded as a mission as long as you have a bedroll or Land Claim block inside.

Have fun!!
Just to clarify here - Do bag & LCB stop jobs at a poi from being offered? Or from activating once you're there. I have gotten quests that I could not activate due to a sleeping bag being too close when I got there, but this may have changed. (that was back in A18 I believe)
It does both. It will prevent the POI from being offered in the first place, And in the event that you somehow end up with a quest to the location anyway (Perhaps accepted before placing the claim), then it will prevent you from activating the marker.

In both cases it must be an Active land claim or bedroll, though; If you place a bedroll in your house, and then later place a bedroll somewhere else, the one in your house is no longer active. Same with land claims; If you place a second (Or third or fourth or whatever in servers with multi-claim-allowance) land claim and cause the first one to drop to 1hp and become inactive, it will no longer protect the POI from questing; Likewise to if the claim expires due to player being off the server for an extended period of time.

Edit: On the topic, I used to full clear- But now I just go through, kill the zombies, and loot particular valuable objects, then reset. Faster and more lucrative than looting and scrapping the entire building top to bottom.
