As for the issue at hand, there are two solutions - first of all, the succession for the heir that inherits most land works correctly, since it should go to the eldest living member in straight line from your son, which happens to be a girl from another dynasty (which you can't play). Solution then is to either kill both children of the eldest daughter of your son, or by creating any uncreated Kingdom title for your primary or secondary son.

If you create the Kingdom title beforehand (which otherwise would've been created for him after your death) - the succession should calculate properly and you should able to inherit Nubia as your eldest living son.

As far as I understand, the inheritance line from your deceased eldest son is working correctly - your granddaughter married patrilineally, which means her children will be of another dynasty, that however does not disinherit them from a primary spot in the queue for the throne.

As grim as it sounds, in order to alleviate your particular situation I'd recommend... killing the younglings that are not of your dynasty or temporarily switching title laws to one that will ensure your playable heir inherits the most.
