I've reached out to our game team, and they've asked if you can record a video attempting a control point that has a yellow marker, and it not counting towards to requirements of finding Luna. Once you have recorded this video, could you please send us a link so we can take a closer look? Thank you!

Your latest update implies that the issue was resolved after you reset the manhunt, and it caused the second checkpoint to appear - can you please confirm? Did you encounter any further issues since that reset? Your video above seems to have been removed - do you have an alternative link?
