Is it the logbook you haven't yet collected or is it a different item? If it is have you also already destroyed the harbor?

Could you first please try verifying the game's files, just to ensure nothing is missing / corrupted.
And if there's no change, could you please provide some screenshots or a clip showing the logbook and harbour requirements being complete?
