The first classified mission marker disappeared totally from my map even though I hadn't played it yet but I had already discovered the door so went back to find the door and it let me play it! The second mission shows up on my map but when I go to the theatre entrance there is no door or anything! Tried rebooting and everything I even sadly stood at the entrance shooting out the windows for 5 minutes lol

Same issue, it disappeared from my map and I never played the mission I unlocked it but the National Armory Bank mission is no where to be found

In the photo there are two that are blue instead of grey, that is because I did them last week and the cooldown has ended. The only other thing I haven't completed is the Capitol Hill Stronghold...is that what unlocks the assignment?
