The difference between the hate against those flags, is not the concept, as you are implying, the concept is the same, pure hate.
One against Nazis, who hated Jews, and the other, the hate against LGBTQ community, all the problems here are that, pure hate, is not about survability.

The reason that is really behind of you being offended, that may differ, and is still a matter of perspective, there is no absolute truth.
So, yes, its the same.
I'd argue not. We are born with an innate sense of duty to our species. Of course, it depends on the person, but the perseverance of the species is something that's the common goal of the species in question, us. Therefore seeing a flag that goes against our primal instinct of survival makes it justified to feel offended to some degree by the flag.
However, with LGBTQ flags, which we are talking about here, this doesn't happen. These flags don't go against humans themselves, and while some people are offended due to how they were raised, it is still something that doesn't evoke deep hate in a person.
