It’s a bug. Once you save and reload a map, the boats don’t count towards their harbors spawn limits anymore, and the harbor makes new boats.
It will be fixed in the upcoming update.

There was an issue where on some phones, the reward ads did not give a reward after watching an ad! Mostly iOS phones were affected, but also some Android phones. For this reason there's update 0.9.7 out now.
