These are just some of my observations and theories regarding the game. Please feel free to discuss and add your own thoughts in the comments!

-The final codex entries say that the first singularity was uncontrolled and caused Alibi, Sledge and Vigil to go MIA and disappear, then 3 weeks later they reappeared through the exit singularity aboard the Pioneer. I assumed that when they got lost in the singularity the Chimera got a hold of their DNA and were able to create the Proteans but that doesn't explain how the Smoke Protean was created. Maybe u/Ubi-AJ or others can shine some insight.

-Index shares that there are traces of Human DNA inside of the Sprawl and Ash/Mira mentions the lack of human corpses inside of the hot-zones is strange. My theory is that is it more efficient for the Chimera virus to absorb a dead or dying person and convert them to Sprawl considering they can make any Archean they want depending on the amount of material they have. Seemingly much more cost effective than 1 Archean per person as in the outbreak event.

-There are so many mentions of the moon in game and I cannot seem to understand why. The Chimera seems to target moon related things. I.e. the rocket that was bound for it, The space center in general, the "Apollo" Casino and Resort, UFO museum, and in the Orpheus research center there are telescopes pointed at the dark side of the moon as well as machines that make different noises depending on the phases of the moon.

-Before the next point I should add some context for those who may have not read certain codex entries. The Chimera is revealed to have been created at some point near the big bang and was spread to and beyond the observable universe in the expansion.

-I believe that the tech giant Orpheus was actually researching the Chimera virus in secret in Alaska. There are several things pointing to this. Firstly Eurydice Valley is home to an ancient meteor and assumedly Orpheus moved in to study it. Maybe they started researching it and discovered the Chimera virus, we've seen the technological applications that are possible with it through our gadgets in game and if a tech-giant got a hold of it then it would make sense they would want to study it. Now its revealed that the Chimera will search out other traces of itself through space and it would have noticed itself inside of Alaska and Orpheus so it makes sense that they would have become hot-zones.

-Now this one is a bit of a stretch but also my favorite. Now assume you're the Chimera which has proven to be a least semi-intelligent, you've dealt with humans once and lost (outbreak event) but you're back. You don't perfectly understand humans but you know there is a massive one that humans flock around. The Statue of Liberty. So you take that one down and try to absorb it like you would other humans but it would take longer. I know this sounds strange but hear me out; inside of the warehouse section of Liberty island you can see a large model of the statue's head and when interacting with it Mira says "The Chimera Virus is much less dissolving the head than absorbing it". as well as how Ash states in the final study that the Chimera copies anything is encounters and is worried about what that means for future encounters. I'm simply saying that if that Chimera virus is willing to copy the rough shape of a human in the form of grunts I could see it copying the form of the Statue of Liberty. Also that it would be sick as hell.

Loving this game and I love the lore of it. Thanks for the great experiences extraction team and I hope I'm at least semi right about some of this.

First of all I now want to see a giant Archaean Statue of Liberty wreaking havoc!

I can't give much more insight other than remember that every time an Operator goes MIA, they end up in an Arch Tree. A tree that just so happens to share similarities with both trees and actual humans themselves.

Also remember that time flows differently in the Singularity. 3 weeks might seem like 3 minutes to those inside the Singularity itself.
