I have completed the Hamptunscire area but cannot complete reporting on Hamtunscire as it is not in my quest log anymore (completed or active). I am still pledged to that area and cannot pledge to a new area as it is the last one for me to complete. I have killed all the order apart from the Father as I cannot progress the final bit of the storyline.

I'm sorry you're having some trouble with the last bit of the storyline and can't complete the Hamtunscire arc.
Just to confirm and to better help me see what's happening, what was the last quest you completed and how many medallions do you have/turn in? Was the Father revealed to you or were you not able to get that far?
