Would it be possible to just add another version of the 3 we have with the bigger tree size?
I think this wouldn't be a big problem although I would be cautious adding too many different versions of it to not clutter our already heavily packed UI. I forwarded the thread to our responsible designer - if he has not read it himself already - and we will discuss possible improvements :)
I don't really mind it much and the explanation is perfectly reasonable, but wondering if it's possible for the game to identify new clusters of trees that form from the player using this tool, and grow trees towards the new center further?

Yes.
I love that feature. However, as a user over at the Ubisoft forums pointed out, the new trees are still not identical to those "wild" ones you see when you first colonize an island (two times smaller...). Check this out.

When we are creating new islands which are completely blank (i.e. no one built on them yet) we manually add a scaling factor to the forests which makes trees on the inside of tree clusters larger and on the outside of tree clusters smaller to have a transition that feels natural. Now for the tree painter we had to choose an average value that we deemed fitting and what we have now is what we ended up with.
I know this can look a little awkward especially on the screenshot provided in the forum post when you plant your custom trees next to trees that we have scaled quite large due to them being in the center of a tree cluster.
The models that are being used for the tree painter are indeed mostly the trees we used for creating the forests on the islands but the custom forests you can create are overall toned down a little bit in color variations, dead tree chance etc to let you create nice lush forests.

My god I love this game so much.
I genuinely cannot say when was the last time I've seen such an enormous step up in quality in a franchise where the quality was already very, very high. You just don't see that often. I've been with this franchise ever since my Dutch version of 1602 and I've simply never enjoyed it more than I do right now. That's something I can't say for most other beloved franchises of mine. I'm far from done playing 1800 but I already can't wait for the next installment. Please, for the love of Jupiter and the entire pantheon, please let that next installment be set in Antiquity. I would never play anything else anymore.

Mind if I ask what's the logic behind that time? Isn't Ubisoft based in France? 6pm is basically when everyone leaves the office and goes home.
While Ubisoft is indeed a French company, our partners at Epic and Steam are based in the US.
Also, Anno is not developed in France, and Ubisoft has more than 40 offices around the globe, despite being originally French :)
