Try sharing your save. Go to the Content Manager in game, then find Savegames on the left. Find your save on the list and click the Share button. Then give it a name and a description if you'd like, and click the Upload button. Copy the url of the page that opens and post it here. Then we can look at your save.

Doing 2nd and 3rd loads are not adviced with mods and likely break some other things that aren't as easily visible. Best thing is to see what's causing the crash the first time around with everything enabled. Make sure it's from after a restart so it's a fresh load. Then post the output_log.txt (called player.log on Mac and Linux) after the crash.

Here's where to find the log depending on your operating system. To easily find the local files for the game, right click your game in the Steam library, select Properties, go to the Local Files tab and select Browse local files.

Windows
\SteamApps\common\Cities_Skylines\Cities_Data\output_log.txt

Mac OS X
Users//Library/Logs/Unity/Player.log

Linux
~/.config/unity3d/Colossal Order/Cities: Skylines/Player.log

Try doing a clean install of the game.

- Remove the game from Steam (uninstall)
- Manually delete all these files and folders, if still there:

...\Steam\steamapps\common\Cities_Skylines\
...\Steam\SteamApps\workshop\content\255710\
...\AppData\Local\Colossal Order\Cities_Skylines
(first move the /saves/ folder elsewhere to keep your save games)
(To see the AppData folder you'll need to enable View Hidden Items in File Explorer)

Hmm, that sounds very strange! The game can be a bit slow to shut down with a lot of workshop content, but not several hours! :S

Try adding the launch options -noWorkshop and -disableMods and see if it's the same with those in place.

How To Set Launch Options
  • Right-click on the game title under the Library in Steam and select Properties.
  • Under the General tab click the Set launch options... button.
  • Enter the launch options you wish to apply (be sure to separate each code with a space) and click OK. Should look like this:
    -noWorkshop -disableMods
  • Close the game's Properties window and launch the game.

You probably won't get around disabling mods until you find the issue. I would start by disabling these, then test (wait for a bit so the AI recalculates things) and see how things work. Perhaps even make a new transport route or delete and redo one.

Hide Problems (might hide something that's an issue)
Improved Public Transport 2 (5.0.3)
TM:PE 11.4.0 STABLE

Metro Overhaul Mod might also play a role, but depending on how much you've used the mod in your city, you might not be able to load the city if you disable it.

If it doesn't save with the launch options in place, definitely also make sure to whitelist cities.exe in your antivirus app. It may be blocking Cities from creating a savefile.

Let's start by seeing if it's mod related. Add the launch options -noWorkshop and -disableMods to Steam, then start the game and start a new map. Test to see if you can save it.

Yes. Custom assets including roads, train tracks, buildings, trees, rocks, props, etc. which are placed on the map would be needed. But if you didn't place any, it's fine.

Those are both regular parks, so definitely a mod problem.
